(Synopsis) It's Universal Century 0123. Thirty years have passed since the events of Char's Counterattack. The war weary populace of the Earth Sphere have enjoyed thirty years of peace. Side 4, known as the Frontier Side, has finally been rebuilt, having been ruined during the One Year War over forty years ago. However, all is not well. The aristocratic Ronah family is preparing to make their move against the Earth Federation. The plan is to turn Side 4 into their perfect society, known as Cosmo Babylonia, which will run under their "cosmo nobility principle" that only the best and wisest people -- i.e., them -- should lead, rather than corrupt elected politicians. They send their private army, the Crossbone Vanguard, to Frontier IV and launch a surprise attack, quickly and easily wiping out the Federal Forces stationed there and thrusting the civilian population into the midst of yet another war.

The main character of our story is seventeen-year-old Seabook Arno. He is, needless to say, not so happy about this recent invasion of his home colony, and he flees with his friends on the colony's last space boat. Picked up by a Federal ship, he becomes part of the resistance group established when the Federal Forces regroup on Frontier I. Here, he finds that the Feds have in their possession the unfinished F91 Gundam, but they can't figure it out. Surprise -- it seems Seabook's mother helped design it. Although Seabook himself doesn't pay any attention to the video of his mother's encoded instructions, his younger sister, Rees, does, and she immediately knows what her mother is talking about. So the F91 is up and running, and Seabook becomes the pilot out of circumstance. He ends up surprising everyone by shooting down three mobile suits in his first sortie, though, and there's speculation that he just might be one of those "Newtypes."

The female lead is seventeen-year-old Cecily Fairchild. As the Crossbone Vanguard begins their attack, she learns that she's not actually Cecily Fairchild but Berah Ronah. Taken away by her long-lost brother, she meets the rest of her loving family, including her genocidal father who wears an iron mask. Although she goes along with everything she's told, Cecily doesn't truly want to be a Ronah. She becomes a mobile suit pilot and when she meets up with Seabook in the F91, she jumps ship and joins the resistance.

The Ronah family is rounded out by Meitzer Ronah, the head of the family and Cecily's grandfather. He explains to Cecily that he ordered the Crossbone Vanguard to avoid civilian casualties, and notes that the Feds apparently didn't adhere to the same rules. Cecily's real father is Karozo Ronah, a crazy bastard who, as already mentioned, runs around in an iron mask (which garners him the nickname, Iron Mask). His plan is to wipe out a significant portion of the human population in the name of "cleansing." He employs machines known as Bugs which, when introduced to a closed environment like a space colony or even the Earth or the moon, will quickly and efficiently rid the area of any humans while minimizing damage to anything else. Finally, there's Cecily's brother, Dorel. Like Cecily, Dorel is a mobile suit pilot. On a scouting mission he foolishly decides to push on further and moves into the interior of Frontier I, only to meet defeat at the hands of the F91 and scurry away again.

The only problem with Gundam F91 is that it's too short. It was originally supposed to be a full fifty-two episode TV series, but after writing several episodes, Tomino scrapped it and decided to turn it into a movie instead.
